Try this to see if it helps: Go to Game then Database Info. Click on the lower right button (I think it's Options, I don't have the game in front of me at the moment) and then click Purge Database. You'll have to enter the word purge on the new screen and let the game do its thing. It may take a couple of hours but it should get rid of those deleted files that are clogging your database.
