I also have not had this happen. I normally have my control options that I handle the Major League team, including draft and amateur signings. I let the AI handle my minor leagues players and personnel.
I get a warning prior to the Rule 5 draft that I have unprotected players, but I have never had the AI move a bunch of players onto my 40 man to protect them. I do that manually.
