Two things:
1. If you select Import Complete History at start up, then you're going to get history that reaches back to before the start of your league. For example, if you started your league in 1901, you'll still get history that goes back to the beginning. I'm guessing you probably know this, and that this isn't the issue. But just fyi, in case...
2. Pre-1901 historical MLB leagues are not historically accurate in OOTP. Presumably this is because the lack of stability in both the pre-1901 major leagues, and the with the teams involved. So, in the case of your examples, in OOTP the current Red Sox franchise goes back to 1882, first as the Louisville Eclipse/Colonels, then as the Boston Reds & Americans... And the Yankees, too, started in 1882, as the Baltimore Orioles before become the NY Yankees...
Note: If you want to see what OOTP has for MLB teams & structure:
a. Go to your stats folder (C:\Program Files...\Out of the Park Baseball 21\data\stats) and make a copy of the Teams.csv file.
b. Open your copy and - optional, but it's cleaner - hide columns E thru AN, then enable filters.
c. Filter on, for example, Franchise = BOS or NYY to see the Sox' or Yankees' history. Or filter on lgID = AL or NL to see the composition of OOTP's pre-1901 American and National Leagues.
