Which files are still missing from the uploads? One of the previous few patches should have brought in the league_100_transactions_5_2038 type files, so I'm not sure which files are still missing from the upload.
The other thing to check is that the raw versions of those files actually are there, as well. Is the html file in the local directory before upload? Most html files also have a raw text version, checking if those are there too can also help. Would also be useful to post the report set files list (should be in the import_export folder, should be something like reports_set_online_league_files.txt. That should help us see what is included or not and where the issues still arise.
