I don't know what function or setting causes them to come back, I've tried this on both custom and historical leagues but the game states it's loading the database after the playoffs and then they're all in Free Agency. If anyone could figure out the cause of these zombie resurrections and if I could make it stop without having to delete everything in Free Agency (or in later years, forced to comb each FA class to make sure all of the newly loaded players go back to where they came) then that would help immensely.

You'll likely find this is happening because in its preset timeline for historical games the game (as in OOTP) sees 1901 as kind of the start of the proper MLB and so resets itself to include all historical players who were in the league for this season. So any guys like Wagner and Lajoie who were IRL 1901 players will come back in as FAs or onto their historical teams depending on your chosen settings.
If you start in 1901 instead of 1900, I reckon you'd have a better chance of things working the way you want them to.
