It seems simple enough but the coding is actually rather involved for the playoff routines. When I requested the Shaughnessy playoff format be included, Markus said that adding that, which seems like a simple enough change, would actually take a solid day's worth of coding.
The playoffs at present cannot handle bye scenarios. You must always have an even number of teams in the playoffs, and that number, after four, must be in powers of four. That means the playoffs must have 2, 4, 8, 16, etc. contesting teams.

No, you're misunderstading the situation.
In order for playoffs to work properly when you have two sub-leagues, both sub-leagues must contain the same number of divisions. In other words, if both sub-leagues have two divisions, no problem. If both have three divisions, no problem. If both have seven divisions, no problem.
But if you have one sub-league with two divisions and the other with three divisions, the playoffs won't work correctly. If you have one sub-league with two divisions and the other with only one division (as the initial post described), the playoffs won't work correctly. The current version of the game was not set up to handle that sort of imbalance in the structure between sub-leagues.
