In historical leagues, by default the game will automatically use the actual major league schedule for that year when possible. The only setting you really need to have correctly entered is the schedule length. This is 140 games for 1901-1903, 154 games for 1904-1960, and 162 games for 1961-present. It also helps to make sure that interleague is set to "No" and that "Balanced" is selected for the schedule type for the aforementioned years.

By changing the schedule length in the wrong year, you've confused the game about what schedule it is supposed to be using for your historical league. You should also only change schedule options during the pre-season period.
