Happened to me too (ML teams call up all the minor leaguers). The reason it was happening in my league (2 ML, 4 minor..fictional) was because the minors season was starting whilst the majors still had spring training going on.
Once I adjusted the minor leagues to start on the same day (opening day) that the ML do, the problem quit happening.
