You have the freedom to set up your minor leagues any way you want. If you want to give teams several affiliates at a given classification level, you can do that.
While the one affiliate per major league club per AAA, AA, and A level system is common now, in earlier years this was most definitely not the case and some major league teams did have two or more affiliates at a given minor league level.
