I'm having a very similar problem. I've got Thurman Munson batting 4th, as my starting catcher on all depth charts, line-ups, etc. Back-up starts every 5th or 7th game, depending on left or right handed pitcher.
Each time I manage a game, the back-up catcher is hitting 7th, with the 5th-7th hitters all moved up. Not a major problem, because I can switch it, but definitely an annoyance.
