I just tried creating a 2005 Lahman game. I set the draft to 5 rounds. After the game started, I moved some teams to opposite subleagues, created a new schedule, and then simmed up to the Amateur Draft. It was 5 rounds.
I really need a way to narrow this issue down for Markus to have any hope of finding it.

Ok...here's how I setup the league for the latest find of this bug..
24 teams/2 sub-leagues Minor league setup with actual leagues (Pacific Coast,etc.). June draft set to 25 rounds.
I left one Rookie league team unassigned by accident. After the inaugural draft, I assigned the Rookie league team to an organization. When the June draft rollled around, I didn't notice that it was out of whack (but it may have been). At the start of the SECOND season, I changed schedules by importing new ones and did not alter the league structure at all. When that June draft rolled around it was 80 rounds and the setting in Game Setup said it should be 5. (It was originally set to 25). Going back to opening day and setting the Draft to be 25 rounds corrects the problem, so it is occuring prior to Opening Day.
Possible that importing schedules is the culprit here....
If you still can't duplicate this bug, let me know and I'll figure out exactly how to duplicate it....
