Once the ref blows the whistle it's over. What they need to do in situaltions like this is allow the play to continue and do not blow the whistle. This way they can make their "on the field call" after the play is dead. Just because they allow the play to continue doesn't mean they cannot say it was incomplete or down by contact afterwards. Had the ref done that, he could have then said it was an incomplete pass and then it could have been overturned.
