I execute trades before a sim is run. Owners submit instructions on assignments for traded players which I process as soon as the trade has been completed. I make it clear that I will only assign players involved in trades and that they must leave open spots where they want the newly acquired players inserted (in other words, I won't do any shuffling around for them - it's their responsibility to clear space for the newcomers).

This does take more time, but it also has the advantage of allowing owners access to their new acquisitions right away. It also avoids the potentially sticky problem of a player getting injured during a sim with his old team and then being traded at the conlcusion of the sim as damaged goods.
