Look at the League strategy page for the minor league. The league totals should match the league totals for the major league. Then check the box for "control the game engine ..." on that page. If you can't check that box, then go to the same page for the major league, uncheck the "adjust league total modifiers ..." button, go back and check the "control game engine button" then go back again and check the "adjust league total modifiers" button. Don't do this in the middle of a season. Do it during the off-season.
The result of all this is that your minor league should get a frequency of things like HRs that are similar to your major league. That doesn't mean the minor league stats will be similar to actual minor league stats of that era -- but it you knew what those latter were, there'd be another way of dealing with this problem.
