Not sure what you mean. I'm reading this closely and I don't get the connection between having too many pitchers on the roster, only a few position players (I assume you have the ghost players option on), and somehow the latter situation is affecting the former one in terms of your pitcher development.

For now, I offer two suggestions:
  1. Turn off ghost players and force your Minor League Managers (or yourself, if you have Minor League Signings/Releases set to you in Manager Options) to fill out the rosters properly with players at every position.
  2. Force players to play at other positions (again, I don't know why you mention "sometimes 5 of them all play the same position" as part of your problem) by using the options shown below:
