I do #2 for my main team. Set lineups and depth charts and pitching staff, but then just sit back and watch the games happen.
But I also have an huge 40+ league universe, and I kind of use God mode for the rest of it. I'll tinker with the occasional player or team in the Sao Tome Baseball Conglomeration. I'll mess with the microscopic finances of the Greenland Winter Ice Baseball League. I'll rejigger the league totals in the Far North League. Or I'll make Matt Wieters have 80 ratings so he really turns into the Switch Hitting Jesus over in the Majors. But I won't do any divine influencing of my main Continental League, or rig trades/free agents that the CBL is involved in.
