If you put the logos in the logo folder with the same name as that of the team you want to use them with the game will auto load them.
Alternately, go to the team home page > options & ballpark > edit team colors logo and uniform and hit the load button under the team logo section which will then allow you to browse to where you saved the logo you downloaded and load it.
