Best way to do it, in my personal opinion:
1. Set up the league. Your main league, however many levels of minors you want, and any feeders you need. Make sure to set the starting year to 10-20 years prior to the when you actually want it to start.
2. Fill the teams with fictional players (or let the AI go through the initial draft).
3. Sim forward anywhere from 10-20 years, to get to your starting point. This eliminates the initial draft class, meaning most of the players in the league have come through the feeder system.
4. Release all players and schedule a fantasy draft. Take over the team you want and draft your players based on their career stats. Make sure to do this before erasing history, so you have stats to draft with.
5. Erase the history of the league, and begin.
