Actually if that's the only reason, try only setting "Minor League Lineups/Depth/Pitching" to "Minor League Managers" and keep control over everything else. Minor league DL management used to be part of one of the other settings (Promotions/Demotions or Signings/Releases) but Markus moved it back to Lineups/Depth/Pitching as part of a patch. I think that's where it originally was back in older versions but it got changed - and then I fought for it to get changed back.
