I think you are referring to how a new fictional league will have parks whose different park factors all average to 1.000 for each category. So generally speaking you will have some hitter's parks, some pitcher's parks, but the league-wide average across all parks is neutral.

My understanding is that this is important only for ensuring the total statistical output of the league will correspond to the league totals and modifiers. If the league average park factors are not neutral, the league totals will end up slightly skewed. Unless you have a very small league with really dramatic park factors, though, I don't think it's actually something you need to worry a lot about. The effect would be minor, I think.

I don't know how the game handles expansion teams' park factors, but, for that reason, I've never really cared.
