First, when you created your custom league, you needed to avoid choosing one of the canned leagues, particularly the Japanese one. You didn't do that, did you? You did use the Create Fictional League wizard and created your league structure as shown in the first screen print?
Next, select an Auto-Region as shown in the second screen print. There are TONS of regions to start with. Next, edit the nationality (and names) of the individual teams. Not too many Japanese teams!
Finish the league creation wizard with your preferences. Then go to League Settings, Players, and tinker with those settings (third screen print). How many players do you want from each nation?
Lastly, you probably want only Japanese players on Japanese teams, Italians on Italian teams, etc. The last screen print shows you where this option is set.
