Question/Opinions from those who run Historical Replay

I am attempting to embark on something that I've wanted to try for ages. I want to take individual "great" teams from the present all the way back to the 19th century and have them play in a Promotion/Relegation/Mini-Tournament/Unique League. My problem is this, great teams from one decade (i.e Chicago Cubs 1901-10, Yankees 1991-2000, Reds 1971-1980) should it be just one from that decade or all?

Please see the list below, this is all the Chicago teams that have 90+ wins in a sesason.

As you can see the first three teams all Cubs teams from a span of four seasons, in that era of baseball players didn't change teams with the frequency they do now, so I would essentially have the same team three times. Should I chose the one with most wins? The Champions? I intend on having geographical tournaments within my season, this one would be entitled Second City Classic or Windy City Shootout or something like that. Once I have all the leagues/tournaments done, I will take the top 20 or 30 (not sure yet, that will be based on the total # of teams in the league) and have a World Cup style tournament to determine an overall champion.

Let me know what you think is the best way to determine how many of each team get in? Thanks!!
