CEI's for whatever reason seem to happen to very good players in my experience. Mike Trout suffered a CEI in my game in the first season sliding into a base. I just couldn't let that happen so I just edited it into a season-ending injury (and no, I don't play the Angels). He ended up winning 9 AL MVP's in the game before retiring in 2031.

When I get them, I usually let it go if it makes sense. I had a guy who won three Cy Youngs in a row, but tore his labrum the next year and fell victim to CEI. It sucked but I let it happen given that torn labrums can legitimately do that. But if I have a guy who obtains a CEI from baserunning or diving for a ball, I just edit the eventual return from injury to like a year or something.
