This has been true in every version of the game since I started playing it. The AI doesn't know anything about your intentions regarding the game you want to be playing. It just looks at the roster of each team and tries to optimize what it has to work with as quickly as possible. The includes not only trading but placement in the organization (majors/minors, etc). You can just choose to let it do that so that things settle into a more normal pattern, or you can use the settings to slow the process down, which means it will go on for a longer period of time. No right answer, just personal preference.
