I just tested this out. It appears that the option to do so is still available even in GM only mode. It's just not highlighted on the minor league's Scores screen like it is with the major league team. Once you reach the Options & Preview screen, you need to manually change the team controls over to yourself. It appears that needs to be done each game, which might be a bit of a pain if you play out a lot of your minor league games.
Please note that I'm using Commissioner mode.
