It influences whether free agents will sign with those leagues. All else being equal, a player will prefer a league with a higher reputation. The scale is 1-10, with the highest (MLB) being 10.
These are the default reputation ratings in the game:
MLB - 10
Japan - 9
Korean - 8
Cuba - 8
Mexico - 7
Taiwan - 7
Australia - 6
The Netherlands - 6
Italy - 6
Atlantic (Independent) - 5
Can-Am (Independent) - 4
Frontier (Independent) - 4
Pecos (Independent) - 3
Challenge (Japan Indy) - 2
Shikoku Island (Japan Indy) - 2
