I actually don't think this is true. I think the game considers the player's primary position to be whatever he is set to as his "position" in game. This is why people complain that their owner says 'You need to upgrade at LF' when they have a strong player playing in LF, whose noted position is RF.
I think that's also what is used when you look at "position rankings" and stuff and the things that say "You have a weakness at 3B."
