I play in a similar fashion. Here’s what I do:

1. Create a separate commissioner identity.

2. Play the game “logged in” as my normal manager identity.

3. If I get into a situation like you describe, I log in as the commissioner and deal with it. What I will often do in cases like this is “act as” the GM of the major league club, then sign a few minor league FAs. You can do it more directly by just editing FAs to be on your club, but I like to try to do it the other way because then it shows up in transaction logs etc. But that doesn’t always work quickly because sometimes the player takes a while to respond, or the AI puts them on a different club.

4. Then I log back in as myself and continue playing.

Also I’ll note that this has been the case for many versions. Markus just hasn’t prioritized the minor league management experience and honestly, I don’t expect that to change. So, i would just get comfortable with the limitations and workarounds.
