No, I run it a lot longer than that without seeing much of a slowdown. The first thing I'd suspect in a situation like that is an antivirus program aggressively checkiing all the writing the game does to the disk, you may need to check your AV's settings to make sure fhm.exe is whitelisted from that kind of monitoring.
If it's not that, it could be an unusually large game file - is this a save you just started recently, or have been playing for a while?
