That situation does ruin the game. Not to be a pain but this sounds like settings.
1) Do you only control your team? Did you make another manager and forget about them? (I am listing mistakes I have made here.)
2) There is an option to take control of all teams. Have you ever used it?
3) There is an option to prevent the AI from making roster changes, have you ever toggled it?

With Incomplete Minors enabled you should not have this problem.

What league are these teams in? Are they direct MiBL leagues and teams?
Do you have a foriegn leagues enabled? Are these teams in a foriegn league?
I wonder if the league is not "under" MLB and has it's own setting.. I may be wrong here.
