No, I've never taken control of all teams, and think I've toggled that back off just in case.

I did toggle this for my team during free agency, because the AI was releasing players I had just signed! I will have to see if that is still on. Thanks, this may be it. Though I think I actually tried to universally toggle that AI's could make all roster changes for minors.
With Incomplete Minors enabled you should not have this problem.
Yes definitely have ghost mode on.
What league are these teams in? Are they direct MiBL leagues and teams?
Do you have a foriegn leagues enabled? Are these teams in a foriegn league?
No foreign leagues, they are MiBL leagues and teams.
I wonder if the league is not "under" MLB and has its own setting... I may be wrong here.
I read that this may be an issue, so I reset the settings for the MLB. Tried and it continued. I then went through each individual league resetting settings for each. Still kept occurring.
My first round of thoughts.

I have to agree.....although i haven't tried in 21, previous versions always stopped because some minor league couldnt fill roster even with 'correct' settings.
kinda like the hockey game 5 where you have to stop and assign player jerseys to move on....ughghg
