Most of the things you're asking for you cannot do unless you're running your game as an online one and just GMing every team.

I just finished my draft. I manually drafted players for all 30 of my teams in custom mode. After the 3rd round I let CPU finish the draft for me. However, when I look at each teams draft picks I see that there are no 6th and 7th rounds picks added to the teams. None of the 30 teams have their 6th and 7th round draft picks. Likely because your minor leagues are probably too small, the draft pool wasn't big enough. It should balance out in the coming years.
