I think I understand what you are describing.
Create Game -> Historical Game ...
MLB->League Settings->Edit League Structure: Delete teams from league other than those to keep.
MLB->Tranactions->Free Agent: Delete all Free Agents
MLB->League Settings->Teams & Leagues: Rename MLB to something else
So far so good. Thanks for the description! Looks like I can get all my historic teams and their minor league teams in as long as I don't inadvertently delete one I didn't mean to. It does take an incredible amount of effort to do it though.
