You are seeing firsthand how PT21 can play out.
One season, your team owns everyone and the next season, you can't win a game if your life depended on it.
One season a star pitcher wins 20 games and the next season, that same pitcher is barely lucky to win 5 games!
Some players will play well at one level, and be useless in a different one.
Some players who "should" do very well, never do.
And every once in a while, a "Joe Unknown" will outplay players on your team who are rated very high, and cost 10-20 times more in the AH.
I am not sure how your staff is put together however, if you have a pitcher having a very bad season, bench him and try a different one.
99% of my pitching staff is Diamond and Gold.
If I have a Diamond starter who is having a very bad season, I bench them and I'll throw in one of my gold pitchers. Some times this works and sometimes this doesn't.
As for shortstop position, I had many seasons where I couldn't find a single player who would preform good, year after year.
I had some seasons when it didn't matter who I placed into a position, as every player would "have a curse" and couldn't hit the ball if it was the size of a beach ball.
It doesn't make any sense how PT21 plays out however, it will at times drive you nuts!
