So running a little experiment, it appears that having the "import and maintain historical minor leagues" box checked under League Settings prevents rookies from appearing as free agents. When the box is checked, no rookie free agents. When the box is unchecked, rookie free agents appear.

This strikes me as odd because it's not how I understand it should work. I thought, if you want rookie free agents, you disable the amateur draft, uncheck "disable automatic creation of free agents," and "import rookies as free agents." But it seems that you also can't have "import and maintain minor leagues" checked.
