I don't see why it would. I mean every year in real life and thus in OOTP there are anywhere from a few to many structure changes (new teams & leagues, teams & leagues folding, teams relocating), and OOTP typically handles those fine.
I'm wracking my brain but I can't think of anything other than maybe corrupted files that would have nothing to do with your custom setup. (In looking back at my original post - #2 in this thread - with instructions on how to accomplish your league, there's nothing there that would cause OOTP any problems... (Although different minor leagues and different years, I have done exactly what you've done and had no problems advancing from one year to the next.)
