Make sure you are in commish mode
1. Place those players that are still on your 40 man that should not be on waivers and DFA
2. Once there, go to edit and remove the values of 3 days for waivers, and 7 days for DFA
3. In the editor screen, then click drop downs of team that player is now on
I’ve found it takes about 2 mins to do this whichever team you take over, and the CPU teams resolve themselves. Hope this helps!!

One last thing, the file as currently exists has draft pick negotiation off, but I don't see a way to toggle it back on, or when to do it.
