It has always been like that... I always start my game in 1871 and I must create the league structure every seasons (except for 1871) manually. Some teams aren't created by the game and must be added in the league setting (it's the only way to play with the transaction in the 19th century). What they change this year is that the players for those missing teams have no stat line (which really suck and I really hope they will fix that).
What I don't understand is why they don't do the 19th century like they do the minor leagues... teams come and go, it works fine and this is certainly better than a fictional history.
