I had the same issue, it was working on my 16:10 resolution external monitor but not on my 16:9 laptop display. Seems to be an issue with how the utility renders itself on screen. Try switching to a 16:10 resolution while you're using the tool and see if it works.
I also recommend using Hockey13Playa's template in GIMP as an alternative. It's on the forums here somewhere.
