There are limited animation sequences and the animations don't have all of the information for the play. The game has the basic results it is trying to match (i.e. Single.1-3.B-1 or Single.1-3.B-2), but the game doesn't really know how often a throw happens as those results don't provide that information.
However, I imagine when programing animation sequences the game knows that for Single.1-3.B-2 to happen there was likely a throw and so in that case the throwing to 3B animation always occurs.
So, potentially, we could just be seeing a situation where a specific result (i.e. Single.1-3.B-2) always gets the same animation and maybe the alternative result (i.e. Single.1-3.B-1) rarely or never gets a throwing animation.
The question from a "bug" standpoint becomes whether the rate of results where the batter advances as the trailing runner on a single are too high....not whether they are advancing too often on a throw (because the game itself does not truly know how often a throw should happen...just how often runners advance and/or are thrown out). This, unfortunately, is very hard to determine based on the data the game currently provides.
