Or another idea would be to put the players who actually were picked up in the expansion draft on the NeL clubs prior to 1960?

I like playing without an amateur draft too so that's why I started assigning them to particular teams on my copy. I'm not nearly done with the effort. I was going to add additional NeL players and "redacted players" after the color line breaks as there are a wealth of them to supplement some of the Latin American players from the 1950s. Even enough to have additional teams carry the redacteds well into the future of the timeline. I was looking at OOTP26 for something like that - depends on how far I get and when Doom releases a tool for OOTP26 and then to move things over and test it with a small group. I work on it when I need a break from Historical DB corrections and making facegens,... and the day job, the family, and living a life.
As to your immediate game, turning on real-lineups and transactions would compound your issue. Yes, the game would snatch Irvin from wherever he was and move him to the Giants as per the standard AL/NL timeline. That's also an additional file to heavily mod and it is easier just to play as you are (with rookies going to their first MLB team upon debut and real transactions off) and moving people as you need to so as to populate the NeL teams. Some players will debut not on teams but as FA - like Jackie who appears as a FA in 45 or 46 and not on the Dodgers in 47. I think if I were running a game and, since no one is appearing on the NeL teams as an organic process, I'd go through each team and release players from their reserve rosters into the FA pool. Then schedule a FA draft. Then eliminate the other teams from the teams picking in the draft. So, the NeL teams are picking X players from that pool each year. That seems doable even if I've never tried it. You can also move them directly onto teams via the player editor of course but if you can get a FA draft to work like described, that'd be more fun imo.
As to making, say, Mays or Aaron debut organically onto of the NeL teams, you'd go to the two batting csvs and the two fielding csvs and change his team ID next to the stat lines to BBB for example instead of NY1 (or the Braves ID for Aaron) on all 6 of those csv files and boom, he will appear on the Black Barons as a debuted rookie. To get to those files, you need to use Doom's tool to open the histroical.database.odb and then edit and seal it up again. Or wait for them to show up as a Giant and Brave and move them/release them for a FA draft.
