You say it's a historical league. Check your options under the
League Settings>Historical tab
Historical Transactions/Lineups have these options
Real historical transactions
Real IL transactions
and
Real historical lineups
If any of these are checked the game will override things you do. I'd check there first.
There is also a global setting that I don't think would cause the issue you report, but while you're in the settings it wouldn't hurt to look. If this isn't checked the manager can override some things you do, though I don't believe he could make all of the changes that are being done in your league.
GM only users are always in control of lineups and hiring (legacy mode)
