Yeah, that auto-expand - unless you changed the Teams.csv file it is checking for said evolution/expansion - will revert you back each year to the Pirates in a historical game. So, imo you can mod Teams.csv or turn the auto-evolve league off, change the Pirates and gave confidence that the Pirates won't change. You'd have to manually go to Leage Settings>Teams and expand manually thru the expansion wizard when it comes time to let the Blues Jays and Mariners in.
Have you advanced into a new season since renaming the Pirates? If not, this would have happened in OOTP25 too when the new offseason arrived in a day or two as you advance.
