If I recall, the "quick fix" for this is to increase the roster limits for the minor league teams.

My related problem is that I want to allow the AI to run minor league organizations other than my own, but would like to freeze the major league rosters of some teams.* Easy to do the latter by checking the box on the team editor to prevent AI changes. But that also prevents minor league changes in that organization.

*I often disagree with the AI roster and lineup choices for teams other than mine, particularly struggling teams. Typically, after I finish a series with my squad, I'll go back to the opposing team and make some changes. I would like those changes to "stick" at the MLB level, without having to manage other teams' minor league rosters.
