This was in response to complaints about guys like Ted Williams being complete crap in the years they have missing because of the war, etc. The ratings for those seasons are some kind of average of the seasons around it.
If you don't want players to play in seasons they missed in real life there is an option in the Historical Settings that controls that. "Players miss seasons according to history".

This most likely explains what I am seeing, although I still don't get why it should be applied in 1949, which wasn't a "war year".
