League Structure Error
It's not really a bug, but under the default universe there is 1 less team in the Arizona and Gulf Coast Leagues. The AZL Padres and and GCL Indians (North Division) are not included. I know 2006 is the first year for the Indian team, not sure if this is the case for the Padres as well.

The game does not allow odd numbers of teams in league (like MLB) or subleagues (like AL or NL). The schedule generator cannot handle such a setup. You can however edit the league structure after creation of a universe with those leagues and import (not generate) a schedule to fit them. The data/schedules folder includes a file for the 2005 Arizona League season and one for the 2006 Gulf Coast League season fitting the 9-team and 13-team configurations.

The schedules are indeed identical. The 2004 schedule was also the same, I believe. Useless but interesting.

Just to follow up on this, due to the problems it causes with the schedules, these teams are not going to be included as part of the patch at this time. Our recommendation for now is to follow the workaround steps posted by LGO if this is important to you.
We're sorry we weren't able to resolve this more cleanly at this time.
