waiver trades
the cpu teams should not offer waiver trades of players that obviously will not clear waivers.

Why not? When waivers roll around in real life, about everyone is placed on them, and in many instances, deals are agreed to. We just don't hear about them because they are only made public once completed in the MLB office.

I agree almost everybody is placed on waivers, but don't they have to be claimed or pass through before you can work out a trade?

That's typically the case, yes, but there is not a rule (that I know of) that prevents teams from discussing a deal prior to players clearing waivers. Therefore, a trade could be agreed upon with the understanding that it may be blocked by another squad.
