Purchasing Players
Who uses the "Allow players on unaffiliated teams to be purchased by major leagues" option?
And if you do, why? Also, if you don't, why?

I don't think unaffiliated teams are that common in setups.

I've done it when trying to replicate the early days of the minors, pre-draft, especially the Pacific Coast League. There are some interesting players who almost exclusively played in the PCL even though they were good enough to play in the majors (see Buzz Arlett). And many MLBers started in the PCL before the draft era. If you set up the PCL to import rookies, you will get all kinds of interesting players show up in the PCL, and the smart team buys them up. You can also use it if you want to integrate the majors with Negro League players. Similar to the PCL, the Negro Leagues can be set up to import their rookies, and then teams could purchase those players they wanted (and had cash to do), or just other players that developed.
