Inaugural draft vs designiated for assignment

The opening draft in my completely randomly generated virtual Earth was hella fun. But afterwards I made my teams and had ten guys on DfA. I'm guessing I drafted too many people? Ten days later they all disappeared forever. It wouldn't let me move them to AAA. All of the best guys made MLB or 40man, but I still miss one or two of those phantoms.

What should I have done? Draft fewer people who cost money? Is there a way to save them?

I am guessing that they got claimed on waivers. In an inaugural draft, you are drafting many players who already will have major league contracts and you are limited to having only 40 of them on your roster (active and secondary combined) so you probably just ran out of room.
