How do I find out which of my players are not protected?

They'll have a # at the end of their names. On the financial or owner screen you can change one of the boxes to see unprotected players.

What I have found to be easiest for me is to go to the transactions screen that shows the most boxes and change them to my minor leagues, sort by potential, and then manually look for any high potential people without a # after their name and decide if their worth adding to the 40-man.

# was one of those symbols I'm having trouble figuring out.

When the pool is announced, you can add the entire pool to your shortlist. Just highlight, right click and add to shortlist.

Then go to your roster page, click on minor leagues and you'll see all eligible players in CAPITAL letters.
